Upon being elected Student Council President, first-year student Kurokami Medaka introduces a suggestion box for students to share their concerns, which quickly earns the nickname "Medaka Box." Medaka proclaims that no issue is too small for her attention and requests that students submit their problems without hesitation. Despite winning the council election by an overwhelming 98% vote, Medaka is the sole member of the council. She enlists the help of her childhood friend, Hitoyoshi Zenkichi, as the least ranking member of the council. Eventually, Medaka brings on two more members, former judo club member Akune Kouki as secretary, and swim club member Kikaijima Mogana as treasurer on loan for 300 yen a day. Together, the members of the Student Council diligently work to address the problems presented in the Medaka Box. They handle a variety of issues, from handling disruptive club members to drafting love letters and searching for lost pets. Their dedication to helping those in need earns them the admiration and respect of the entire school.

Education is not the top priority at a Tokyo high school where fighting between student clubs causes havoc in the hallways and classrooms. Each club tries to outdo the others in being unruly, but only a small group of students works towards calming the violence. The protagonist, Ichirou, is an alluring high school student, and he has been nurturing deep-rooted amorous emotions for his childhood friend Tae. He intends to reveal his true feelings to Tae, hoping for an idyllic and perfect romantic first encounter akin to the ones portrayed in his treasured shoujo manga volumes. However, contrary to his expectations, Tae misconstrues his confession, assuming that he is confessing his inclination towards Boys Love manga instead of her. To win over the heart of this ardent BL enthusiast, Ichirou adopts a pretense of equal ardor towards all things BL.

At only 15 years old, Kazuya Hasukawa is confronted with a difficult situation - the person he loves has fallen for his older brother, who has invited her to live with them. Kazuya is forced to leave his home and enroll in the all-boys Ryokuto Academy. However, his living conditions with a cross-dressing roommate prove to be less than ideal, despite the school's supposed reputation for excellence.
